How to Pay Affiliates Through Stripe
Real payout mechanics for Stripe, PayPal, and Wise: fees, schedules, minimum thresholds, and why you should hold commissions through refunds.
I'm Mihir, I built Referralful, and paying affiliates is the part of running a program that trips people up the most. Tracking clicks and calculating commissions is math. Moving real money to another person, on time, without a mess, is logistics. Different skillset, different tools. When I set up my own program, the tracking and commission math took a weekend. Paying people cleanly took longer to sort out, because every payment rail runs on its own rules.
There are really only three ways SaaS companies pay affiliates today: Stripe, PayPal, and Wise. Each works differently under the hood, and picking the wrong one for your situation creates friction you'll feel every single payout cycle.
Paying affiliates through Stripe
If you already run subscriptions through Stripe, which most SaaS companies do, paying affiliates through the same account is the path of least resistance. It runs on Stripe Connect.
Here's the mechanic. Each affiliate gets a connected account, usually an Express account, which they set up once with their bank details and identity info. When a commission is owed, your platform creates a Transfer that moves money from your Stripe balance into that connected account's balance. From there, Stripe pays it out to the affiliate's bank on whatever schedule the connected account is set to: daily, weekly, or monthly.
Two things to know before you commit to this route. First, Stripe Connect isn't free to run. Express and Custom connected accounts cost $2 per active account per month plus $0.25 per payout sent, charged to your platform, not the affiliate. Second, Stripe Connect only supports payouts in around 46 countries, so if your affiliates are spread globally, some of them won't be able to receive a Stripe payout at all.
The upside is real, though. No exporting anything, no reconciling a second system. The same rails that collected the subscription revenue send it back out.
Paying affiliates through PayPal
PayPal's version of this is the Payouts API, what used to be called Mass Pay. It's the most common fallback for affiliates without a bank account tied to Stripe, and it works well because almost everyone already has a PayPal account.
You fund payouts from your PayPal balance, not your Stripe balance, so money has to move over first. Domestic US payouts cost a flat 25 cents per transaction. International ones cost a percentage of the payout, capped depending on the destination country. You can send up to 15,000 payouts in a single API call, and PayPal usually processes them within minutes, occasionally up to 24 hours.
The friction is the extra step. Money has to leave Stripe and land in PayPal before it can go out the door, which means a manual transfer or a scheduled sweep, and one more account to keep funded and reconciled.
Paying affiliates through Wise
Wise, formerly TransferWise, is the strongest option once you have affiliates outside the US, especially in Europe, the UK, or Asia. Its batch payments tool lets you upload a CSV or spreadsheet of up to 1,000 payments at once, and each recipient gets paid directly into their own bank account in their local currency. No Wise account required on their end.
The batch tool itself doesn't cost anything extra. You pay Wise's normal transfer fee, a low fixed fee that scales with the amount, and it reaches more than 80 countries in 50-plus currencies. For a program with a genuinely international affiliate base, that beats asking everyone to sign up for PayPal.

None of these is free. The real question isn't which one has zero cost, it's which one matches how your affiliates are set up and how much manual work you're willing to do every cycle. If most of your affiliates would need a connected account anyway, start with Stripe. If your affiliate base skews international, Wise usually ends up cheaper and simpler than people expect. PayPal is the safe middle ground: nearly everyone already has an account, even if the extra funding step is mildly annoying.
Set a schedule and a minimum threshold
Pick a cadence and stick to it. Monthly is the norm for SaaS affiliate programs. It gives commissions time to clear the refund window and gives you one predictable batch of payouts instead of a trickle of one-off transfers.
Set a minimum payout threshold too, usually $25 to $50. Below that, hold the balance and roll it into the next cycle. Sending a $3 payout costs more in transaction fees than the payout itself, on any of the three methods above.
Hold commissions through the refund window
This is the step people skip, and it's the one that causes the most awkward affiliate conversations later. A sale isn't final the moment it happens. SaaS refund windows typically run 14 to 30 days, sometimes longer, and card network rules give a cardholder up to 120 days to file a dispute, though most legitimate refund requests come in well before that.
Pay a commission before that window closes and you'll eventually have to claw it back from an affiliate who already spent it, or eat the loss yourself to avoid the conversation. The fix is simple: commissions sit in a pending state until the refund window passes, then move to payable and get swept into the next scheduled payout run. It costs a little patience. It saves you every future clawback fight.
